As a tech support rep, I personally prefer the desktop setup. It's easier for us to assist troubleshooting and it's also more efficient from a merchant perspective
The iPad app has been programmed to operate basic sales/refunds. If you take part of processing (on a frequent basis) exchanges, layaways, special orders, workorders, etc need to go through the "manager" side of the app, which is essentially the full desktop version.
Otherwise, the equipment you purchase is specific to either desktop or iPad. You can view the supported hardware page to get the details of those.
The rest is up to you!
